The Nilotoon shader is the popular one with Vtubers atm. I dunno about it being used in MMD. You can use it for free inside Unity, BUT as far as I know there are no free tracking programs that can use it because it uses a different type rendering pipeline. Pro Warudo (pricey) can use it.
