PearTree — Phylogenetic Tree Viewer

So I pleased to announce the conceptual spawn of FigTree: PearTree (acronym still to be finalised). If you want to dive right in it is hosted as a web app here: artic-network.github.io/peartree (click the “Example...” button for immediate candy and then click every button you can find).

Interesting and good work on arbovirus coinfection. However, if cell entry is a low barrier (as some have shown), Don’t we need to redefine active (co)infection as being different from just (co)occurrence of pathogens? Replication counts.

🦠 Mpox: a better understanding of tecovirimat resistance
🔬 Scientists at the Institut Pasteur have uncovered how a viral enzyme interacts with tecovirimat. This breakthrough paves the way for new antiviral therapies.

The global distribution and diversity of wild-bird-associated pathogens: An integrated data analysis and modeling study Qiu et al. established a spatial distribution database of wild-bird-associated pathogens through extensive literature search and data collection. They mapped diversity matrices and distributions, systematically explored differences in pathogens among various wild bird populations, and linked wild bird habitats to pathogen distributions to predict geographic hotspots for pathogens.

@flodebarre.bsky.social had already pointed it out but I suspect you guys are taking the joke too seriously. It’s neither about the content of the paper nor whether it is accessible at this time or not. It’s simply about the irony of discussing accessibility in an inaccessible article

Emergence of a Novel Reassortant Clade 2.3.2.1c Avian Influenza A/H5N1 Virus Associated with Human Cases in Cambodia After nearly a decade without reported human A/H5N1 infections, Cambodia faced a sudden resurgence with 16 cases between February 2023 and August 2024, all caused by A/H5 clade 2.3.2.1c viruses. Fourt...

And this isn’t just theory. We’ve already use R10 for #H5N1 cases in #Cambodia to detect a new reassortant, and nail down that transmission was bird-to-human, not human-to-human. That’s a BIG deal for outbreak response—speed and confidence when it counts.

“…that if he had a gallon of urine and put a shot glass of wine into it, he still had a gallon of urine. On the other hand, if he had a gallon of wine and put a shot glass of urine into that, he now had a second gallon of urine”

This should be a guiding tenet for all journals if you ask me.

Sharing code publicly is a double edged sword in that way: making the work reproducible, but also making it more easily disprovable. I still choose transparency
