It sounds fun. The trail from La Crosse to the Dells is beautiful and completely off road.
I've taken bikes on the Empire Builder from St Paul to La Crosse. It's great, but the bike reservations are limited so get one early. You can only load or unload bikes at staffed stations - La Crosse is one of the few so check if you plan to use a different one (The Dells should be staffed but no!)
