All the lights are definitely going through that cable; I don't know why polychrome isn't seeing it but loose connections can cause bizarre problems so it might just need re-seated (or that particular header might be bad, in which case the neighbor might be better)
Unplugging this and seeing what happens when you power on is a good troubleshooting step, plugging it back in in the same place is another and plugging it in on that second header next to it is also good
Pulling the argb cable that *is* plugged in might not turn off the lights but it ought to stop them doing *that*
Cha_Fan1 is, according to the manual: GND, FAN_VOLTAGE, CHA_FAN_SPEED, and FAN_SPEED_CONTROL going from left to right so assuming the documentation is correct this "3-pin fan 4-pin connector" type cable isn't connected to the hot pin at all
The one positive thing about this circus is that it's definitely all plugged into the same argb header - the cooler wouldn't sync to the case fans otherwise, they're different manufacturers
I'm betting that one is either not plugged in or plugged into the case fan header backwards
