New preprint out!
We benchmarked five plasma enrichment methods and developed an automated, cost-effective MagNet workflow.
Up to 4,200 proteins/sample identified using DIA on timsTOF Pro 2 with, at just a few dollars/sample.

Optimizing CE on the #timsTOF Ultra is worth the effort. Here’s a comparison between the default 20-59 vs 24-59 CE. Note the ratio between the 0 and 0-0.5 bars. It represents partially fragmented precursors (the graph was generated with our RawBeans QC tool).
#timsTOF Ultra: 1200 cells lysed with DDM. 4uL volume in a 384 plate. Injected 0.5uL. Signal is saturated. Diluted 3x. Still very high. 30min gradient. 2 column setup. DIA. 8,100 proteins quantified. We’re in a new era in #proteomics.
A single command to zip all #timsTOF .d folders for #ProteomeXchange upload.

📋 Step-by-step #protocol of PASEF workflow: From calibration to automated method generation with py_diAID. Dive into #timsTOF acquisition followed by analysis with AlphaDIA, Spectronaut & DIA-NN. Use our dia-PASEF & synchro-PASEF methods. Everything you need for successful #proteomics analysis! 8/🧵
#PASEF 's magic: By decoupling ion accumulation from mass detection, PASEF captures nearly ALL ions with high sensitivity. Plus, ion mobility separation gives you cleaner spectra by sorting precursors & fragments in an extra dimension. Less overlapping peaks! #timsTOF #Bruker 2/🧵
